Carefully drill a small hole in the end of the crack to arrest its continuing across the skylight. The crack will not continue past the circular hole you just drilled. Finally, just caulk over the hole and the crack, or eterna bond it.

I have used this technique several times. You might consider storing the rig with a heavy piece of cardboard over the skylight to protect it from hail in the future.
